SCSI Hard drive failure

I have a Poweredge 1800 with 6 SCSI 147gb hard drives running raid 5.  Last week had a hard drive to fail so I was running in a degraded state.  I shut the machine down and replaced the Hard drive, rebooted and went into PERC4/DC utilility to rebuild.  The configuration utility would not allow me to do anything with the hard drive.  If I attempted to boot in degraded state, I recieved a disc read error.  After many attempts, I reinstalled the old drive and was allowed to rebuild the old Hard drive.  Now while booting, I receive a windows config.sys missing or corrupt.  If I boot into windows recovery, I don't receive a option of which version of windows install to log into.  I am a novice at a server environment.  Does the system need a total rebuild or is it recoverable.  I have most of my data on tape drive, but not the system files.  Could someone give me direction, I am at a loss!!
